What actually produces the colour
Seawater is blue because water absorbs red light and scatters blue. That is true everywhere, and it is why the open Mediterranean is a deep navy. What makes the Blue Lagoon different is not the water but what is underneath it.
The channel is shallow, and its bed is pale: fine white sand over limestone rather than dark rock or seagrass. Sunlight passes down through a short column of very clear water, strikes a bright bottom, and is reflected back up through the same water. The blue that has been scattered on the way down and up is what reaches your eye, and over white sand that reads as an intense turquoise.
This is why the colour changes so sharply within a few metres. Where the sand gives way to weed or rock, the bottom stops reflecting and the water darkens to ordinary blue almost instantly. The mottled pattern people photograph from above is a map of the seabed rather than of the water.
How shallow it is
Shallow enough that boats anchor comfortably and swimmers can see the bottom clearly across most of the channel. The exact depth varies across it, deepening towards the middle and towards the open ends, but the whole point of the place is that it is a shelf rather than a basin.
That shallowness is also what makes it swimmable for people who would not swim in deep water elsewhere. It is a rare combination: water clear enough to be spectacular and shallow enough to be unintimidating.

Are the photographs exaggerated
No, and this is worth saying because so many famous places are. If anything the opposite is true here. On a bright day the dynamic range between white rock in full sun and shaded turquoise water exceeds what a phone or a camera can record in one frame, so something has to give.
What people usually notice is that their own photographs look less extraordinary than the ones that made them come, and the reason is usually the hour rather than the equipment. Midday light with a hundred boats in the water produces a different picture from early light with none.
The colour itself is not the part that gets enhanced. It genuinely looks like that, and the commonest reaction among people seeing it for the first time is not that it is beautiful but that it is somehow implausible, as though the sea had been swapped for something else.
Why the hour matters to the colour
Light has to get down to the bottom and back for the effect to work, so the higher the sun, the more of it makes the round trip and the more intense the colour. Around the middle of the day the turquoise is at its strongest.
Early and late, with the sun lower, the water is softer and greener and the colour is less overwhelming. It is still beautiful and it is a different beauty, and it comes with an empty bay, which most people find a better trade than maximum saturation.
Weather matters too. A flat surface transmits light cleanly; a chop scatters it and dulls everything. And a bay full of boats and swimmers stirs sand into suspension, which is why clarity is measurably better first thing in the morning.

Through the year
The colour is a property of the geology, so it does not really change with the season. What changes is the light and the water clarity. Winter storms move sand about and can leave the channel less pristine for a while; a settled summer leaves it immaculate.
The strongest colour is therefore in high summer, on a still day, in the middle of the day. Which is, inconveniently for everyone, exactly the conditions that also produce the largest crowd.
Cominotto, the island opposite
The Blue Lagoon is not a bay. It is the channel between Comino and a smaller uninhabited islet called Cominotto, or Kemmunett in Maltese, and the water everybody photographs is the gap between the two.
Cominotto has nothing on it: no buildings, no jetty, no path worth the name. It is a low limestone lump that happens to sit in exactly the right place to create a sheltered, shallow, white-bottomed channel, which is the whole reason any of this exists.
Boats moor along the Comino side; the Cominotto side is quieter, and a small boat that goes across it is often in water as good with a fraction of the company.
How it compares
The mechanism is not unique. Any shallow water over pale sand does this, which is why the Caribbean and parts of Greece produce similar colours, and why Sardinia and the Balearics have their own versions.
What makes this particular channel famous is the concentration: a small, sheltered, very shallow, very pale stretch of water framed tightly by rock on both sides, so the colour is not spread across a bay but packed into a gap you can see the whole of at once. That framing is what makes the photographs, and it is why the place is both remarkable and small enough to fill up.
